To deactivate agreement you have to:

1. Go to the Agreements category in the Configurations tab
2. In the line of active agreement that you want to deactivate, press "Deactivate" or, if the agreement is a Marketing/Regulations/Electronic Invoices type, add a new agreement of the same type and select "Activate". The old agreement will automatically be deactivated.
